When I reinstalled Adobe reader, again, most desktop icons were covered by Adobe icon... That did it! Normal behavior, of course, is to have the icons disappear into the folder. You might check what is set for the Finder under its View menu in the Clean up by and Sort by sub-menus. Normal behavior, of course, is to >> have the icons disappear into the folder.
Do you observe the same behavior if you run xkill from a terminal? Does this sound like a virus or is it a problem with graphics drivers?? Must be something I did, but not intentionally.
